1. should not affect security clearance assuming background checks are ok. some other things may be sensitive for me to type here, but generally no issues.
2. DXOs are allowed to go overseas, but need ask boss and follow any prevailing processes.

Need to go JB to pump for motorcycle???
Assuming you ride 1000km a month
In Singapore RON95 is $2.75 and after credit card discount $2.2
Malaysia pump price should be RM3 so round down $1
Assume you have a fuel inefficient motorcycle that gets 20 km/L
You will need 50 litres a month which costs $110 in Sg and $50 in JB.
Saving $60 a month only…
A typical 2B motorcycle should get 35 km/L. $62 in Sg and $28 in JB. Save $34 only
Add on the travel time, customs queuing time etc
Worth it meh? If you apply DXO and mid career, salary should be $5k at the very least.
Even when I drove I found it not quite worth my time to purposely pump petrol in JB

Thanks! This is helpful enough already.
I am applying into HR, I think I’ll just ask my Dy S8 in the coming ICT to confirm
if I need to declare every time I go JB.

No worries bro. You are actually quite right.
I did my calculations, if I were to religiously go pump Shell RON 97 weekly, I get to save about S$600 per year on petrol. Its RM3.35 per litre of RON 97 while its S$2.75 per litre of octane 95, almost triple. So this $600 then goes to my annual servicing cost (I ride a class 2A scooter) and part of my insurance. Moreover, motorcycles are exempted from the 3/4 tank rule so there is no risk.
But of course, I usually stop by one of the warongs beside a car/bike wash to have like 30 sticks of solid fatty beef satay at only RM48. In about 3 months intervals, I will wash / wax my bike and its only like RM50 there.
Timing wise I don’t really spend alot of time at the customs because I usually cross over at 1am so there is no queue already.
I think you can conclude that I am just stingy la hahas

Clearance might still be an issue if you working in very sensitive areas. Even though your wife is technically a citizen, your in-laws are not. If your work is generic, not very sensitive, then no problem lah.
Whether you can go msia freely depends on your unit and your approving officer. Some can go freely, some got limits on how often you can go, and how many days you can go in a year. It's part and parcel of the job which you should expect when signing on.
